I currently have problems with Scilab (see callstack of crash at the end of this message) after an upgrade to macOS 14.4 beta and I presume it's a general problem in jogamp_nativewindow_macosx (not just with Scilab, which uses latests 2.5.0 version of jogl). Is there an HelloWorld program using joGL that I can use to provide a simple test ?

I am the developer of Astro Pixel Processor, I can confirm that macOS Sonoma 14.4 beta1 was the cause indeed, our user reported that the problem was gone in 14.4 beta2.
But I can also confirm that macOS Sonoma in general seems to have many more issues, we needed to disable metal for java2d to prevent our application from crashing at application startup on all the macOS Sonoma versions. We needed to set both:
to have a working application again on Sonoma and it seems hardware specific, it did work on most macs, but not on all with metal enabled.
I would not know, we use GLJPanel and GLCanvas. But to me it looks like that Sonoma is just very problematic/buggy on many aspects which is very frustrating. It is clear for me that the metal framework does not work properly all of a sudden on some macs with Sonoma installed, other applications seem to suffer as well. And before Sonoma all was working with the same JDK and JOGL versions.
