how to choose specific GPU to run jogl

I have two GPUs one is integrated and other is dedicated so I wonder how to force my application to use the dedicated one.

Nvidia GPU affinity would allow you to do that but it's not supported by JOGL yet and I'm not sure that there is a similar API for AMD/ATI. You can force the use of the dedicated GPU in the configuration of your operating system.
