Please give me a URL to the NApplet that is not working correctly for you.

When I test
http://jogamp.org/deployment/jogamp-current/jogl-applet-runner-newt-gears-normal-napplet.html
and
http://jogamp.org/deployment/jogamp-current/jogl-applet-runner-newt-gears-normal-napplet2.html
then they are both working using Icedtea-web 1.3.1.

Are you using IcedTea-web 1.3.1 in combination with OpenJDK 6 or OpenJDK 7 also which Linux distribution are you using?
