Actually I am planning to distribute my app for desktop platform, should I worry about compatibility with modern graphics cards as I am using opengl2 with FBO and MSAA?

Implementing to programmable pipeline may take few months.
From your reply it seems manufacturers still support fixed function pipeline, and may continue in near future.
